Rust

This is more of a question for Barry I guess. I am working on an old Craftsman tool box. The previous owner somehow got the lower third of the base wet over some period of time. The rust on the lower two drawers is bad enough to be pitted pretty deep. They are small areas, not the entire drawer, but pitted in any case. I am about ready to spray epoxy primer on them before painting them with enamel. I know that SPI does not recommend rust encapsulators of any kind. My question is, will the epoxy primer fill and stick to the small pitted areas of rust? If not how do I address it before painting. I have used Rustmort with other primers before and it worked out well. Any suggestions?
