Making repairs before buffing

I sprayed 4 coats of UC and let it set in the sun for 2 days in preparation for buffing. One panel has elongated holes for a molding. The clear had runs on the last coat at the sides of these holes.. sort of like a Fu Manchu mustache. I believe I have them removed, but at times I can see an ever-so-faint outline of the runs. Will these buff out or should I sand more ?

Additionally, one of these runs went over a sharp corner. While I was trying to remove it I busted through the base and can see metal about 1/4" long. I am a first timer and would appreciate any suggestions on a fix. The total area I now need to fix will be about 1" x 4".

Just one last question, what caused the UC nibs that appeared only on my roof ? They are no other place on the car. Is it from spraying with the gun facing down ? I wish the whole body would have turned out like the firewall ! It is perfect... too bad it is under a hood. I am not going to even try to buff it.
